The last batch of rulings are out, and here are the highlights:
Glory Days is ineligible for the Tonys.
Despite having directed 2 previous incarnations of Gypsy on Broadway, Arthur Laurents is eligible for a nomination as Best Director.
Thurgood and The 39 Steps are considered new plays, while Top Girls and The Country Girl are revivals. (A Bronx Tale is also a new play according to the official website, www.tonys.org.) Kate Fleetwood from Macbeth and James Earl Jones from Cat on a Hot Tin Roof are eligible in the leading categories, while Phylicia Rashad from Cat is in featured.
No one from Top Girls will be considered as a lead.

For me, the big shakeups are that -Kate Fleetwood and James Earl Jones would have almost certainly gotten nominations as featured, but I am not sure they will as leads
Elizabeth Marvel is most likely of the Top Girls to get a nomination, since she has a lead-size part but is now in featured.
There are only 6 eligible scores, 2 of which seem locks (In the Heights, Passing Strange), while the other four were fairly criticized (A Catered Affair, Young Frankenstein, Cry-Baby, Little Mermaid). But 2 of them will have to make it in anyway -- I'm guessing A Catered Affair and Cry-Baby. (There are 4 plays with original music eligible for Best Score, but I can't imagine that scenario will happen.)
